I took a quick look just now.

The main problem here is that your cities are so small that they can't support a huge passenger train's costs. If you wanted to make it more efficient, try running a bus route between cities. The cost of track maintenance and running the train is simply too much. This might be profitable using a couple of inter-city buses with some cheap road between the cities, but even so the cities are really very small and can't generate much passengers. If you want to try with train, use 100% load on both ends so it does not run back and forth almost empty.

you can also create a map with larger cities (average citizens per town about 3000 for example).

Easily, with larger cities. When creating transport lines, think carefully whether the cost of maintenance for the line will be covered by the amount of freight/passengers using it.
