Two questions:
1) Is there any way to disable the 'station is overcrowded' pop-ups?
2) Is there actually any penalty for overcrowding?

Two answers:
1) Yes, select message options in the message center and turn off the "station_full" messages
2) Not standard and not in Standard, though new passengers and new mail leaving the overcrowded station will not be generated. In the settings you can select under the routing tab "avoid_overcrowding" and "no_routing_over_overcrowded". In Experimental passengers won't go to overcrowded stations.
