Title: Network Map on the map

The route line of the express trains does not lie in parallel to the slower train which stop at all stations. Can this be changed in any way?

Probably not without the player explicitly plotting the lines in the map. The game has no idea that the two lines have any special relationship to each other. If they even run on the same track, that can be completely accidental. It is not even given that all the trains on the same line use the same track.

They do run on the exact same track. I would like to know if it is possible for players to plot the lines themselves?

No, it is not, except by adding stops. I think the feature was just a nifty little thing someone whipped up that works acceptably in most cases and didn't cause problems otherwise. Simutrans doesn't really support the concept of express trains at all, so that the two lines don't align in the map can be seen as a reminder of how Simutrans sees it: just two lines that both happen to include the same two stations in their schedules.

Does adding waypoints count as 'stations' in Simutrans logic? Thanks
