This should be reproducible; at least, I was able to reproduce it.
Steps:
Paper Mill at 455,297; connect it with the public player to the Printworks at 403,222, and connect the bookshop at 340,195.
Save and reload, and these industries will not be connected any longer.
This affects other industries too. The oil refinery at 291,384 and the car factory at 399,379.

Thank you for that: the new version of the pakset did indeed help. The problem is related to the fact that you have crossconnect_all enabled for your industries: there was a bug in the loading code for when crossconnecting is enabled. This has now been fixed; do you care to re-test?
The connexion issue appears to be fixed now.
