I already had this problem with buses which use a longer way instead of a shorter one.

On the screenshot, some trains MUST use the green way whereas they use the red one.
I put a way point on the green way to fix this problem but it made a huge mess in my trains.

The differences (that are responsible for the behaviour) may lie in the slopes on the shorter route (are the slopes at the tunnel entries also counted?) and/or in the track being occupied, leading to different weight placed on the tiles. Maybe tunnels are also weighed differently.

Waypoints should help, if placed properly. To avoid unexpected problems, I wouldn't place waypoints on slopes, on tunnel entries or in tunnels.
